Joking aside, even if we didn't take into account online stuff, there is a Mewtwo in both Kanto and Kalos. I think they need to come up with an explanation for Mewtwo's species or some fan has to. :lol

It doesn't work for the movie's Mewtwo, though, who clearly remembered being created by humans. Although her origins after her creation were entirely different from the first Mewtwo.

Having not seen the movie, I can't really comment on the new Mewtwo, so I'm just pulling at straws.
However, it doesn't entirely discount my initial theory. Remember, the first movie demonstrated that Mewtwo was entirely capable of mind control and hypnotism. He could have forced another group of scientists who have the resources he doesn't to make another Mewtwo.
Granted, this is all theory with little basis, but it's something...

The multiple Mews make sense, though. Briefly going back into the evolution discussion, Mew is the basis for all Pokemon, but that doesn't mean Mew itself is immortal. Mew is just the common ancestor that happened to continue existing after decedents like Kabutops and whatever Genesect used to be died off.

Not really. Ninjas being blue is given because black provides a harsher silhouette and didn't blend in as much as blue. Additionally, black was a more expensive dye for clothing than blue.
Greninja was closer to a ninja in it's natural colors.
