I believe this was explained in the third season that this was due to him trying to get his hands on the Zeo Crystal. He could not penetrate its forcefield, which caused his skin to burn off.

This was mentioned in Master Vile and the Metallic Armor part 1 in a throw away line by Rita: "He's right, daddy, he's right. He tried to get the Zeo Crystal before and look what happens to Zeddy's face!"

The fact that you know this is cool... and yet at the same time kind of scary because that means that you showed that kind of dedication to go look it up or you have that damn good a memory. Either way though it's cool :lolol
