It's a very downer scenario and, while it does have a happy ending, it's not very optimistic (All of the Crystal Ponies experience massive depression) and the urgency is far greater (Notice how Celestia doesn't even treat Nightmare's return as a threat (Despite knowing it'd happen for a thousand years) and how the show intentionally downplayed Chrysalis's threat by giving her two songs).

Yes, they're cool as hell, no denying that, but it underplays their threat by having them break down their plan and how evil they are for 2 minutes while singing.

Actually, she was.
She had a well thought out plan with decent timing, played Twilight's emotions, tricked and broke apart the only ones who could stop her, and was only overcome by an unexpected variable.

Yes, but what exactly was Chrysalis there to do anyway? I'm assuming that she planned to pretend to be Cadence permanently, but the way she was treating everyone doesn't exactly scream "Covert Ops," not to mention the fact that she kind of triggered her own undoing by putting Twilight in the exact same prison as Cadence. If I were her, I would've left Cadence in alone in the caves, and put Twi in some other location.

It's fairly clear what Chrysalis's goal was. She didn't anticipate Twilight and Cadance having a background together, which was her own undoing.
Even then, she was still prepared even should her first plan have failed, as evidenced by having her invasion completely at the ready during the wedding.
