Saying magic is his weakness like Kryptonite is a false comparison. Kryptonite actually makes him weaker and damages him. Magic he has no superhuman defense against. But there is a caveat to that.

A spell that turns someone to stone? Superman likely has no defense against.

A magical sword that can cut through anything. Superman will likely bleed but would take far less injury then a normal human.
