The original Ben 10 and up through Ultimate were alright. I didn't enjoy Omniverse much. And I agree with the rest of what you said. The 2000's haven't been excellent cartoon-wise. And not to get into a rant but alot of it has to do with 4kids.Tv. And people like them watering down what is aired so much it becomes mush. Justice League was an excellent show, so was Unilimited. So was Spider-Man. Unlimited wasn't very good, but that had alot to do with the animation style for me. But none of them would be made now. Look at Young Justice, and Green Lantern. Look at Tron: Uprising. Good story, and excellent storytelling, is being replaced by.. Whatever Teen Titans Go! is.
And Matrix: Alot has to do with they cancelled Young Justice and Green Lantern to put it on. And alot of it has to do with I didn't enjoy Teen Titans when it came on the first time. I always felt they rushed storyline and relied to much on Comic Relief. Which is why I enjoyed Young Justice so much. It felt more like a mature and grown-up show.
And has anyone ever seen the Spawn animated series which came on HBO back in the day? I still have the episodes on VHS. It's good. But... to this day I have no idea WTF is going on at any one moment. So it's alot like the comics
