I think I'm going to start with The Master. Much like the Doctor, whenever the Master reginerates he becomes someone new. New look, new personality, and the Saxon Master was much more flamboyant to help match Tennant's Doctor. As for the "Skelator" look. The Doctor explained that one. When he came to back to life he came back wrong, because Sally threw something into the mix to try and prevent him from returning. He was burning through his lifeforce, burning himself out, and only sucking life from other people kept him going. He became an Energy Syphon.
The Doctor though and his regen into 11th was handled brilliantly. They never really delved into what exactly happens when the Doctor has to regen, it just usually happens. To him, it would be like dying. He stops being him and becomes someone new. His name, his memories. But a different face, different personality, the Doctor as he was dies. So why would he be happy and smiling as he goes out? I think the line "I Don't Want To Go" Worked brilliantly for both the Doctor and Tennant. David said himself he didn't want to go, but he needed to go before it became a Job. Because he never wanted the Doctor to feel like a Job.
I also enjoyed how much of a role Wilfred played. Of all the Tenth's allies, it felt like he was the closest to the Doctor. An Old Soldier, Wary of Taking Life, Reaching the End.
And I'm glad they left alot to our imaginations. One thing I hate in shows like this is having everything spelled out for me. What fun is that? You get the implied notion that it was the Doctor's Mother from how David reacts to seeing her. And as for Rossilon, that was more an Easter Egg for Whovians who knew what role he played in the early days of the Doctor.
And now the end. You have to remember in the movie "The Planet of the Dead" the old woman from the bus said "He Will Knock Four Times, and Then You Will Die". The Doctor, as many of us, took that to mean The Master. With the ever-present drumming haunting him. But having it be Wilf, having the Doctor give his life to save a man he'd be proud to call his father? Meant so much more. I even appreciated him going on a final goodbye tour.
And now we're back to your problem with that goodbye tour. We'll start with Jack. The Doctor wanted to see his friends happy one last time before he 'died'. Yes, Jack did something horrible during Children of Earth. But I think that was his way of saying he could be forgiven. Mickey and her being together doesn't bother me either. And I loved seeing him say goodbye (in a roundabout way) to Rose.

I loved End of Time, it's by far the best of the Tennant Specials.
