The fan hypothesis is the closest thing anyone will get to a decent explanation, since the show writes it off as magic (sometimes combined with science). The show has also explained two things the Philosopher's Stone can do: resurrect the dead, hold the Sabbat, and restore Phantoms to their human form. All of these need an infusion of mana in order to work, with the greater actions needing more power. The Philosopher's Stone is the most powerful Magic Stone, the same type of stone that gives Haruto's Wizard Rings their abilities.

I can't convince you on this point—this one involves your personal code. I, however, do think that Haruto just felt like he does need to do it alone, despite what he learned, because he's human.
