In the amount of time it takes Eiji to transform, Spidey'd have already strapped on his webshooters. He has been known to use them as Peter Parker—as evident in The Amazing Spider-Man Vol. II, Issue 697—so he wouldn't be too concerned with completely changing into costume (which only requires him to strip off his civilian clothes and put on a mask and gloves), assuming he was at all concerned with preserving his identity.

Even if Eiji managed to transform, Spidey's not stupid. He's experienced enough to figure out after at least one Combo Change that the Core Medals are key to Eiji's powers. By stripping them away from him, Eiji would be stuck in one form. As powerful as it might be, Spidey is a seasoned combatant. His abilities and skill are enough to allow him to win.
