If I remember correctly in an episode of Drive that followed the movie a prisoner that Shinnosuke interrogates praises him for "Bringing Lupin in", so it sounds like he's currently imprisoned.

Which doesn’t really make sense considering he has no physical form at the end of the movie that could be locked away.

Maybe the subbing-people took a liberty here and the question was just if Shinnosuke really defeated Lupin, not that he is imprisoned.

I don't think we will see him in the show again, maybe in a future Taisen movie as one of the bad guys.
