Actually, after checking again, we don't know for sure what he did, as it wasn't shown. However, the movie suggests that Eiji didn't keep them. Because the only one that is actually shown in the end is Ankh's destroyed core- to which he says "Just wait a bit, Ankh...". That is a pretty clear hint that he didn't keep the other core medals, as he could have revived him immediately with those.

As some people here are just watching OOO right now, I thought it might be sensible to put those details in Spoiler tags.
