If they shot him, then we wouldn't get a Mecha/Giant Monster battle!!! Megaranger isn't the only one where a recurring monster/creature enlarges the Monster-of-the-Week! Changeman, Flashman, Maskman all did that! Other Sentai used recurring villains! Goseiger used the bugs which looked like bats! Naria in Zyuohger would come down and slip a coin in the slot...literally! It's not something to dwell on too heavily!

As for the Megaranger guy, he was supposedly with the Doc when everything ended (trying not to spoil too much here)!!! He made a flashback cameo in Gingaman vs. Megaranger which implied that he was responsible for one final act before collapsing (still trying to avoid spoilers)!!!
