It does beg the question as to why no other Gate has access to mana when the Phantom still lived on inside them, but I guess it might be a voluntary act.

Well I see it as the Inner Phantom being the malevolent built-up manifestation of the person's mana, and when they are destroyed, the mana is completely wiped out, thus returning them to a normal person. Or when they get destroyed, it just depletes the mana to subtle, benevolent levels that don't allow for magical abilities.
