Shotaro already used the Lost Driver not long before the finale in the A to Z movie. It was not destroyed (though maybe damaged). Shotaro had it the whole time and it's not even mentioned as an alternative.

Even then, everything after they defeated Museum felt tacked on. I'd much rather the battle against Terror be extended an episode or two and leave the Foundation X stuff for movies. I know they were trying to make Foundation X the new Shocker, but it just never really worked. Only the movies ever wanted to use them. They could've ended the show at episode 46 and nothing of value would've been lost.
