I think it could work. But only loosely tie the two together. Instead of OOO as a vehicle for Pokémon, it would be the other way around. I devised this some time ago, I thought about making it a fanfic, but I didn't want to put all the effort in, so it's still just a concept in my head.

So it's still the Pokémon world, but every trainer has a driver. And instead of Poké Balls, you use blank core medals. There is no designation of head/arm/leg. You use whichever medal wherever you like and gain abilities as such. And then there would be an option to transform using only a single medal in the center slot giving you the full body design of a single Pokémon, this would mostly be used to battle wild Pokémon.

Pokémon battles would be done by the trainers themselves, but energy is still drained from the Pokémon within the medals. They can be released from the medals as well just like with Poké Balls.

An expansion on this idea, is to not just have OOO, but any rider. And just employ each particular gimmick instead of Poké Balls. Cards, Memories, Switches, Rings, Lock Seeds, etc.

It's similar in concept to Digimon Frontier, where they use Spirits to fight, only now you're working in conjunction with other beings. Similar to Biomerging in Digimon Tamers.
