From my understanding, there could be actually two things here: Number 000 and the human that was Proto Drive. Number 000 was with the Roidmudes, sleeping, and in the night of the Global Freeze the Roidmudes captured Proto Drive and used him as a base to awaken 000 and form him into Mashin Chaser.

I think the human that was Proto Drive has still something about him we don’t know yet. Maybe he was Steinbelt's or his colleagues son?

And now, the real (heroic) personality of the human seems to become dominant and Chase/000 has this moments where he cant harm humans.

My bad, I misremembered how Mr. Belt reacted to Chase at first. However I wasn't wrong with what I was thinking, Mr. Belt reacted differently when he first saw Chase, and then saw 000.

I agree with you that the man was Proto Drive is the form Chase is copying and that the memories are seeping into 000's head from there because he couldn't shoot Kiriko and let Drive stop Volt too. Thus why Chase is having memory issues right now. I think it might be a different take on what they did in Kabuto with Kamen Rider Sasword. Also if Chase was Proto Drive in any way, shape, or form, then I definitely feel he will reclaim the title Kamen Rider if he turns good because Chaser will either regain the human forms memories and feel bad and want to atone for what he's become or have his memories from that time be erased and become an even more powerful Roimude. Also the possibility of both things I mention happening as well.
