But as a whole, it was a great show. I'm going to wait a bit before watching the movie, though, I'd like to let this ending sink in before I possibly ruin it with a movie that gets very mixed reviews.

Setsuna got shot with GN particles by Ali and Louise was taking some pills. Presumably those were what caused the evolution. And these GN particles were much more refined then the crazy red one from the Thrones that killed Louise's family and cut off her arm, thus them not becoming Innovators, but being dead.
