Well you seemed to think they were the real people embedded in a virtual reality, not that they were themselves programs as well. Just trying to keep the two ideas distinct.

The point was just to introduce us to the monks as a threat by showing they are so advanced they have created true artificial intelligence and can wholly replicate the entirety of human history in a simulation to predict where they will go so as to better counter them. Doing something like that isn't an easy feat. That's what I've taken it as any way, though haven't seen the conclusion to the three parter yet either to know how close that was. But the pyramid episod aligns with that I thought.
