Ryan Parrot actually mentioned in an interview (one of the Ranger Danger Boom Room episodes) that there was a point where he considered the Turtles morphing into colors focused more on the individual relationships built over the crossover i.e. Leo as Red, Don as Blue, Mikey as Black and Raph presumably as yellow. However, upon discussing it with editors, they immediately identified the Turtles by their colors "of course Raphael's gonna be the red ranger" and so on. Thus the colors we got.

I think it's fine. Leo still stands in the middle for the team pose and the Power Blaster. Only time Raph is centered as the red ranger is when they're in the Megazord.
