Some of this is just super subjective (Toki's a character I don't really care enough about to really interrogate why she didn't work for me), but some of it is that, yeah, Yuu's mom is such an abstract idea that the bond between Toki and Yuu relies a lot on the actors' ability to imbue it with significance, and the dissonance of Toki's genial mood and Yuu's fixation just didn't work for me. , if that makes any sense, which made it come off a little creepy to me.
The Amane/Hajime thing is almost the exact opposite, where there's so much specificity to those two characters throughout the series that it asks less of the audience to fill in the blanks. Also, man, it is tough to compare a relationship that was a pillar in a fifty-episode character arc and a four-scene arc in a 90-minute movie. That is some real Apples And Oranges stuff right there.
