Well in Sword of Logos Saga, Kagami and Kyouichirou were killed by Desast, while Kenshin was killed by Zooous. But maybe in adaption, there could be a reveal that Gothel abducted and brainwashed them in to her minions? Like Ultimecia in Final Fantasy VIII.

Like gashatfreak said, I do have my own fanfic projects to focus on. So I can only help when I get a "Hirameking!" flash of inspiration. Some details are inevitably going to change anyway as you continue to draft, so don't worry too much about figuring it all out at this point. There's only so much an author can do before they just have to take a leap of faith.

Well Touma had regret about having an argument before Luna was lost, so maybe you could change that part to Trevor regretting not confessing his love for Clara soon enough, giving him more motivation to save her? Love stories need strong foreshadowing after all, to give the emotional payoff later.

That's another possibility. Like maybe, the Four Wisemen could be powered by enslaved souls (think Necrom Specter) and the Riders have to defeat them to return the souls to their bodies?
