The Headmasters do show up in Rebirth.

I feel like Rebirth and the first 3 episodes of Headmasters are a transition. These 6 episodes are considered a Passing The Torch connected or not. Sort of a transition to the next chapter of the story. In Headmasters after Rodimus leaves with his group then it switches to the Headmasters full on. We see Rodimus take over partly through Headmasters. So it's more of a two phase leadership change. Optimus for Rebirth and the 1st 3 episodes of Headmasters then Rodimus. Story connected or not it's a leadership change for the Autobots is how I look at it.
