Never had an issue with Tsukuyomi becoming more important near the end. If anything, I think the real issue is more that she became a Rider, only to really not do much as one, and then swiftly die? Sure, it was mainly because it happened within the final two episodes, but it's still kind of lame to have that buildup of her growing importance only to have that happen.
