Atropos simply sees Glion as a father and wants him back. There is no logic in this, only feelings. If you fantasize too much, you can think that in order to defeat an enemy you need to understand him, and only another human can understand a human. Glion is a man, which means they need him to win. But, of course, Gigist will never agree with this.

It seems to me that Atropos will come to an agreement with the Alchemical Council against the Unholy Trinity and Houtarou's team. The Council will get rid of the threat to stability, accept the returned Glion, giving him carte blanche to experiment and everything will be ok.
