Not really. Ninjas being blue is given because black provides a harsher silhouette and didn't blend in as much as blue. Additionally, black was a more expensive dye for clothing than blue.
Greninja was closer to a ninja in it's natural colors.

While true the stereotypical ninja is associated with the color black. Also assuming that greninja is a water predator, black would still work I believe in the water.
