The reason for the fear and intrigue over Mewtwo is because, until recently, there was literally just the one.
If Mewtwo suddenly became common place, theoretically it shouldn't be ostracized anymore.

It doesn't work for the movie's Mewtwo, though, who clearly remembered being created by humans. Although her origins after her creation were entirely different from the first Mewtwo.

Having not seen the movie, I can't really comment on the new Mewtwo, so I'm just pulling at straws.
However, it doesn't entirely discount my initial theory. Remember, the first movie demonstrated that Mewtwo was entirely capable of mind control and hypnotism. He could have forced another group of scientists who have the resources he doesn't to make another Mewtwo.
Granted, this is all theory with little basis, but it's something...
