Having not seen the movie, I can't really comment on the new Mewtwo, so I'm just pulling at straws.
However, it doesn't entirely discount my initial theory. Remember, the first movie demonstrated that Mewtwo was entirely capable of mind control and hypnotism. He could have forced another group of scientists who have the resources he doesn't to make another Mewtwo.
Granted, this is all theory with little basis, but it's something...

Except unless both show up and publicly announce that there are two mewtwos now, no one would no. Mewtwo is like the loch ness monster and a conspiracy theory to the pokemon universe. No one except for a select few know the truth.

And if the Mewtwo's revealed themselves that would cause even more issues!
