So how do I give a Pokemon a nickname after they are put in my box? I got Tyrunt (The one everyone names Gabutyra and I was hopin to do the same), but I cant figure out where to do it

Town near route 7 camphir town or something like that. at the Pokemon center.

Got it! CHanged it and Charmeleon to Char, Braixen to FireFox, but I couldnt change Combusken to Torchy. Crap.

The Torchic isn't a Pokemon caught by you, so unfortunately, it's gonna keep it's default name.
